Which colors ?
If you have the MBS plugins, try setting the MBS property = True in the SemanticColors module.
I pushed new code to fix up the missing colors when MBS is false
update your copy & that should fix things
fwiw I would encourage cloning the repository using github desktop, source tree or some other GIT client
that way IF you should happen to modify your copy of that project and save it those changes could be pushed back to the original and merged for everyone to use and benefit from
