Yeah, that’s the security built into the OS. The only way to disable it, that I’m aware of, is to disable the firewall and that is a bad idea.
one thing came to mind:
maybe if you codesign the web apps in a build step, Mac OS X may trust the app?

Yes, you are correct. Code signed apps will not get the message if in the Firewall Options dialog the “Automatically allow signed software to receive incoming connections” is checked.
Not sure if this is what happens all the time.
I’m running Mavericks here, along with the latest CubeSQL 3 user version. I get the prompt about accepting incoming connections, and have tried just about every combination of firewall and connection settings; still cant get rid of that warning though.

I’m sorry to hear that. On OS X 10.10.1 Yosemite with Xojo 2014r2.1 and the checkbox checked that I referenced above, the prompt about incoming connections is never presented for code signed compiled Web apps or those run from the IDE with the debugger.
Its not the end of the world, just an inconvenience more thany anything.
I observe the same with Cyberduck. It did not do that in ML, and started asking for permission in Mavericks.
